Hi Fidelitas,
I don't follow a standard pattern when writing the latin script, except for the fact that I'm trying to write it down the way it sounds best and closer to greek pronounciation. That is
eftihismenos --- sounds like "ef-tee-heez-me-nos"
kenuryos --- sounds like "kie-nur-yos" (yo - like yo in spanish)
hronos --- sounds like "hro-nos"

In my way of writing latin script, I would write it "Eytyxismenos o kainourios xronos" but this won't help you! So forget it.
If you want to make a comment about yours (kala Christougena & eftikismenos o kenourisos kronos) then you should write
Kala Christougenna & eftihismenos o kenourios (or kenourgios) hronos

If you are confused, just keep in mind my last sentence.

As Boubou said, there's not any specific rule that we follow... Some people write according to the Greek pronunciation and some others according to Greek spelling.
When I write here the pronunciation of the songs I follow the first way, but when I'm talking with Greek friends I follow the second.

When people here ask me for the latin script of a Greek song, I'm trying to write according the Greek pronunciation, for example the sentence Καλά Χριστούγεννα και ευτυχισμένο το νέο έτος I would write it Kala Christougenna ke eftihismeno to neo etos (which is full of mistakes). Σιγά τ' αυγά [expression] - we say this expression when something is not important
Σκάσε και τρέξε [sentence] = Shut up and run
Μ' ένα σπάρο, δυο τρυγόνια [expression] - with this expression we describe an action which brings in double profit.
