I know the Vrbas is the river that goes through Banja Luka, but there are some Bosnian-Turkish words I have no clue about in this classic sevdalinka.

"Aksikluka" is an old Bosnian word for party, according to my friend who is from Banja Luka. People go to the Vrbas during the summer and have a barbaque-party, drink alcohol and socialize with friends. This kind of party/get-together is referred to as "aksikluka".
I wonder about the construction "Jel' ti zao Banja Luke".
Is this "jel'" some sort of abbreviation of "je si li" or "je li"?

You have right. "jel" short for "je li" but if you want to write it down correctly it's je l'.
Banja Luka is in genitive because for genitiv we asking whereof ... (in this example whereof he is sorrowing for?). -
'aksikluka' may come from the turkish word 'ashıklık'( aşıklık) whic means to make love or in this case probably 'to date or to flirt. '
